I've been running a humidifier for my 3 year old but I'm wondering if
there is any other options that can help him sleep at night.

A recent study showed that a dose of dark honey before bedtime (in the
study it was buckwheat honey) worked better than cough medicine
(dextromethorphan). I have not yet read the original study and none
of the articles reporting on it that I've seen define a "dose". Not a
good remedy for the under one-year-old crowd, but you could certainly
try it with a 3y/o.

If the cough lasts more than a few weeks, or if you hear high-pitched
wheezing in his chest, get him checked out by the doctor. In that
case he may benefit from an inhaler.

A warm shower or just sitting in the bathroom with a hot shower might
help. Also prop the head of his bed or mattress up some. These were
the things recommended for my daughters asthma/allergies.
